From the airport, take the train (direction Helsingor) and get off at Osterport station. The train serving the airport does not stop at every station, and Osterport is the closest it stops to the cruise ships. From Osterport, take a taxi.

Be aware that last year the city moved cruise ship parking, formerly near Nyhavn, out to Langelinie and Nordhavn.
